My RV has a built in trickle charger, but does it work if the battery disconnect switch is engaged? If no, should I not use the battery disconnect switch for long term storage?

With the trickle charger on, Check one of the house batteries voltage with the master switches turned on. Write it down.  Turn off master switches and check again.  If the voltage stays the same the answer to your question is yes.

    hope this helps
